I extract the textures from the materials GCF into my mod directory, using the same directory structure as the GCF files. Then I open those textures in Photoshop by using the VTF plugin available here: http://nemesis.thewavelength.net/index.php?p=39. Then I edit the textures to my liking and start up the model viewer and load the model whose texture I've modified.
