How to Install Mods and Maps
You can find Maps and Mod for Elite Force II at the following websites:

Elite Force II works basically, the same way like with all other id-tech3 games.
The game has a folder called "base", this folder contains the default installation. Usually Mods go into a different folder outside the base folder, some Mods and usually all the maps go into the base folder itself.
NOTE: The game installations folder must be named "EF2/base/" for the Game Devolopment Kitt (Übertools) to work, names like "xyz EF2/base/" if separated with a space will also work as long as "EF2/base/" is at the end. (http://www.moddb.com/games/star-trek...evolopment-kit)
The default structure is as follows (1.01 WIN):

Installing in a own folder
The GBS Mod works that way, so I will describe how it was done with that mod.
Installing new Maps or the HaZardModding Co-op Script Mod
The Co-op Mod allows players to join and play Co-op which do no not have the Mod installed, this is a Feature which only works if the Mod is installed on the server its "/base/" folder.
If the Mod is installed in a different folder players connecting to the server will get the following error message:
"Couldn't load cgame dll"
If you are missing a Map/level you will get this Error:
"Coudn't load *.bsp"
